Scathophagidae could be correct, but then it is not a species of
Scathophaga but one of the species with leaf mining larvae.

I do not remember the details of this fly, but based on the size of the confierous leaves it sits on, this must be much much smaller than S. stercoraria, which seems to be common in Japan too.

Several of the leaf mining ones are significantly smaller than
Scathophaga, for example the species of the genus
Nanna. For morphology, compare with this one:
